Halaxy batch payments Xero: why your numbers don’t always match
If you use Halaxy and Xero together, you’ve probably had that moment. You go to reconcile your accounts, and the numbers just don’t line up. The deposit in your bank doesn’t match the invoices in Halaxy, payments seem to have merged together, and what should be a quick job turns into an afternoon of detective work.
You’re not doing anything wrong, and you’re definitely not alone. This is one of the most common frustrations we hear from allied health practices, and it usually comes down to how batch payments work.
Here’s what’s actually going on, and how to keep your accounts clean without losing your afternoon to it.
Why your batch payments don’t match your bank deposits
When payments are processed in a batch, several individual transactions get grouped together and paid into your bank account as one lump sum. So instead of ten separate $150 deposits landing in your account, you might see a single deposit for the total, minus any processing fees.
That’s where the mismatch creeps in. Your Halaxy invoices are recorded individually, but your bank shows one combined figure. And if fees have been taken out before the money hits your account, the deposit won’t even match the total of those invoices. So when you try to reconcile, nothing lines up neatly, and it’s genuinely confusing the first few times you hit it.
The key to keeping it clean: match the batch, not the individual invoices
The mistake most people make is trying to reconcile each individual invoice against a bank deposit that’s actually a combined batch. That’s what causes the headache.
The cleaner approach is to run everything through a clearing account, so you reconcile one lump sum instead of chasing individual payments. Here’s the workflow.
Your Xero reconciliation workflow
- Create a clearing account in Xero
Add a new bank account in Xero and name it “Clearing Account” or “Halaxy Payments”.
- Sync your Halaxy payments to the clearing account
Update your Halaxy integration settings so all invoice payments are sent to the clearing account instead of your main bank account. - Combine the payments into one deposit
At the end of each day or week, open the clearing account in Xero, select all payments for that period, then click “Deposit”. This creates one total that matches the deposit shown in your bank account.
- Reconcile the deposit with one click
When the bank deposit appears in Xero, it should automatically match the total. Click “Match” to reconcile it. The clearing account will return to zero, while all patient invoices remain marked as paid.
Using the Halaxy Auto Payments Report
The Auto Payments Report shows which patient payments and processing fees are included in each bank deposit. If you need to check a deposit, filter the report by the deposit date shown on your bank statement to see exactly what it contains.
A few things that make reconciliation much easier
Reconcile regularly, not in one big pile. Doing it weekly rather than monthly means fewer transactions to untangle at once, and mismatches are much easier to spot while they’re fresh.
Keep your fees visible. Make sure processing fees are recorded as their own line, not buried in the income figure. It keeps your reporting accurate and your GST correct.
Check your Halaxy and Xero settings are talking to each other properly. A lot of reconciliation pain comes from the two systems being set up slightly out of step, so it’s worth making sure the integration is configured correctly from the start.
